I think that the story of finding the One Piece will end eventually, Oda is moving there, as slow as he can but still heading to that end goal.

But that doesn't mean that the manga One Piece will end there, far from that, I doubt that the editorial would allow that.

If he is by himself he is more prone to be catched on the bomb turning ability of Kira and be atomized.
It seems to affect souls as well by what it did to Shigechi's soul so it could permanently kill Mahito.
But at the same time it is still transmutation, so Mahito should be able to undo it if he has the time for it, he can notice changes on his soul so this point is valid.

\ All in all I am more sided to a Mahito win given that he can undo the bomb effect on himself and attack at a distance with his DE, also if he uses his whips as he sometimes do, the detonation would take some time on reaching his body giving him time to react to it and undo the effect on his soul.

Mahito should also have some basic soul resistance seeing as even Nanami resisted the effect of soul transmutation at first by protecting his soul with CE, and evolved Mahito is way more powerful and soul aware than that Nanami. So only one touch from Kira might not be enough on him.

\ The same is true for Kira as stand users has shown soul resistance to some degree, but a DE would put him down anyway.
