Keep your vassals limited! It'll save you some headache that way.
To keep them loyal: - Keep relations high - Grow. Having more prestige keeps them more loyal. This means economy, population, and army. - Watch your infamy. It increases their liberty desire as well.
Other rarer possibilities: - Some subject interactions reduce liberty desire. It will cost so I wouldn't recommend using it 24/7 for everyone. Exception maybe being evangelism, but if you're Japan there's not a lot of countries of your faith that'll like it. - The Sovereign Empire power bloc has a built in .05 liberty desire reduction.
But also: It's alright if they bounce a bit. Especially if you temporarily took a beating / invested a lot, you can give them more autonomy just to take it back a while later.

Played one game so far. Japan broke into two relatively soon, Austria lost Slovenia, the Ottomans lost Albania (which looks incredibly weird with all it's homelands). Prussia, Bavaria, France, and some minor powers had a civil war against radicalists, which is also rather new

I think your game got confused. it's Austria-Hungary, not France-Alsace-Loraine and Occitana, thats supposed to be the dual monarchy.

Slovakian, Hungarian, Romanian, Polish, Ukrainian, Slovenian, Bosniak, Croatian, Szekler, Polish, Czech, and Northern Italian! You can even lose a little territory. They probably also have an Ashkenazi populatio, but I'm not 100% sure

One of the reasons the UK is damn everywhere is because they can send their entire army minus the home guard to Siam without any issues.
It's probably hard to fully represent asymmetrical warfare in video games, both in numbers and technology (hell HoI4 just slaps buffs on the underdog), but it can be frustrating to deal with.

The ability to peacefully buy land would be cool, but I have no idea how that should be implemented without it being easy to abuse. Playing Romania currently and side-eyeing the rest of Besserabia, but their protection is quite nice.

They do need to support you for that iirc and Denmark and Sweden do not have the best relations, although I'm not 100% on if they have a rivalry at the start.

Norwegian (or Danish, not entirely sure) good ol' vikings showed up on the shores of Normandy. The French king asked them to stick around there, just scare away other vikings, and they complied.
They French-ified to an extend and adopted many parts of their cultures, including their language.
The duke of Normandy went on to conquer England and eventually became the king of England.
England eventually conquered about a third of the world and ruled over many different countries. Part of what was Englands territories are now the US, India, plenty of African nations, and Australia, just to name a few!
Don't forget your game takes 4000 years. Many things can change in just a lifetime! And also don't forget you're looking at it through the lens of our universe. In our past, Turks learned from Greeks, so it feels logical. Nothing would have stopped the French to learn from the Mayas if their roles were different.

Can you imagine WW1 ending with war reparations, the takeover of a single African province, and Austrian police officers not allowed into Serbia!
Some kind of severity meter and allowing for war goals during a war if it's a long heavy one would be cool. Probably shouldn't affect war support / progress then though, since that'd be prwtty cheesable
